The finish on the putter doesnt look like it would be too compatible with emery cloth

2 ways to try.

if the scratch is not to deep try T-Cut but remeber to do it both sides; if it still shows get a car paint spray can, tape those bits up very carefully that are not to be sprayed (as the white line I've used vasaline in the line and wiped away afterwards)
spray thinly and lightly building it up rather than a load at once as a drip mark looks even worse.

use a small piece of fine sand paper (as fine as you can get on stuck on an earbud and gently flatten the srcatch; cut a shape from a card i.e. a dart that acts as a template to spray the the area immediately around the scratch thus forming that shape in paint such as black or even better white to match the stripe, repeat on the other side.
Remember to spay lightly and thinly and build up.

Done well and over a few days it can make a club scratch less of an issue

I see you don't like the lead tape idea, but what about any other sort of opaque tape? It might eventually get dirty, but it would cost nothing to replace. If you covered the two sides of the aiming line with white surgical tape, it might cover the scratch and reinforce the aiming line at the same time.
I've had a good day if I didn't fall out of the cart...
